When you mean bubbles, do you mean at the extreme edges of the glass? 
If so those are actually the sides of the adhesive might have peeled off, as manually applied adhesive has a tendency to "break off" at the sides if the adhesive is jutting out from below the glass. Manually applied glue can not achieve the precision of pre-applied glue in the factory.
