With my Experience to Haneda so much until countless.
My 555 Booklet record shows:
Haneda International Terminal Arrival:
10:15pm Bangkok - ANA
10:15pm Kuala Lumpur - ANA
10:30pm Seoul - ANA
10:30pm Kuala Lumpur - AAX
10:40pm Doha - Qatar Airways
10:40pm Dubai - Emirates

2 10:15pm flight + 10:30 flight from seoul + AAX always delay....mix with 2 10:40pm flight from middle east + you first time at Haneda AIrport + you are not sit on Premium Flatbet / Quiet Zone (off the aircraft speed)
I would say you reach the public transport area of Haneda International Terminal will be 12:00am

Yes, Haneda are 24 Hrs airport. You can sleep on floor or hard seat
Or Hop the shuttle Bus to Terminal 1, there are Hotel at Terminal 1 but very expensive price biggrin.gif

Why you need Tokyo wide pass? Since you only travel within Tokyo only.
You put 5k into suica are more than enough. Why need spend 10k?

Tokyo wide pass are not worth if you not going Karuizawa.

I will choose Train to Osaka. You can enjoy view and bento inside train
Japan domestic flight are super boring, No IFE, A magazine full of Japanese wording, one cup of Juice (cannot refill).

Japan overnight bus driver slow and steady, quite comfortable.
If you planned taking night bus, I suggest you from Fuji back to Tokyo City first, more Bus leaving from Shinjuku.

Overnight bus also saving hotel money.

Haneda handle 70% Domestic 30% international

From Narita to Osaka, I prefer Peach Airline. I can buy onbroad, better than ANA or JAL, just serve fruit juice.
It landed at Kansai Airport

Because Haneda Airport approx landing either Runway 22 or 23

Runway 22 closed to International Airport, taxi time short
If landed at Runway 23, the taxi time from runway to Gate need 30 minute depends traffic.

Yes. You can get both at Odakyu Shinjuku Counter
Hakone Pass don't have any limit sales for the day. As long 9am morning until 8pm surely can get Hakone Pass from Counter.

Next 10:00am
