The mulled wine!!! - life saver on a cold winter night! I suppose the equivalent of this in Japan is their hot sake?

Winter time the day is short (unless you leave early) and night comes early. It's really hard to tell you "where" people visit in winter because it's subjective. Just choose a destination that attracts you. What I like about winter is the illuminations at night, and you can consider going during the period of New Year. However, NY celebration in Japan isn't like how we do it here. They do not have countdown parties and fireworks - although certain part of Tokyo may start to change or have small parties in bars or pubs.
Japanese commonly goes to the temple to pray during midnight and dispose the old charms, while getting new ones at the temple. On NY's day they head to the temple to pray as well, so expect congestion in the train and temples (extremely crowded). However you may get to enjoy street snacks as some places will have rows and rows of street food nearby/ outside the temple. On 2nd January - it's the best day for shopping. You get to buy Fukubukuro (lucky bag) for low prices in a lot of stores in Japan. Get your cash/ credit card ready!!! Note that it only happens for 1 day - only on 2nd Jan of each year.

I think it’s super difficult to get average price for peak period of Xmas and New Year - so I splurged on JAL’s PE, hopefully the $ will be worth it.
Thanks for touching on the NYE topic. Here’s our plan for our NYE:
We are planning to countdown to the new year in Shibuya, and then slowly stroll back to our accoms in Shinjuku (it’ll be approx 4km walk in the cold ~1 hour which we are prepare to do), and drop by Meiji Jingu along the way to experience the atmosphere. I saw the crowd in google during NYE countdown and the shrine and it’s quite scary lol!
Any comments on the above plan or any other suggestions of NY countdown? We are not interested in the bars/pubs, and prefer public area/event (eg Taipei 101).
