Which season are you going? If autumn, I would recommend a day trip to Kurobe Gorge (nearest stop is Kurobe-UnazukiOnsen Station).
Of cuz Shirakawa-go should be on your list too, since it is on your way from Kanazawa to Takayama.
Karuizawa also not a bad place to visit

I did the following during Autumn 2015 using JR Pass
KUL-Osaka-Takayama-Shirakawago-Kanazawa-Toyama+Kurobe Gorge-Alpine Route-Matsumoto-Kawaguchiko-Tokyo-KUL

traffic is really terrible along Irohazak aka the mountain route towards Okunikko during weekends, even worse during autumn peak season...
