The pass in inclusive of the train ride from Shinjuku to Hakone Yumoto station. Tours are great since they come with guides that will share more about the culture & history of places. You also don't need to worry much about transportation and the itinerary since everything is planned out for you. I purchased a Hakone Free Pass from Klook the last time i was there and it was pretty good value for money imo. It covers unlimited transport on the local buses & railway - you can also ride the cable car, ropeway & sightseeing cruise (which are also included in the tour package you shared).
