Hi.. maybe you should include squats in your compound movement days instead on just doing leg day on Fridays. Try sticking to only deadlift, bench,rdl & squats in your routine.
Also try a variations of runs on your 3km runs like doing speeds run (400m x 7).

That's a great shoe with good cushioning.
You might also want to relook at your exercise regime .. especially your warm ups and your warm downs ..very important to avoid injury wor.
