The spawn points are time based. Go away from the game and turn it off for a few hours and they'll be back when you switch it on again.

I really should get back into this. I downloaded the latest DLC quests last week and saw a lot of new story-related quests already available.

It's been a while for me but the final boss is really easy. You really should go grind a bit more.
