Other than that, Autopatcher contains a lot of optional 3rd party stuffs that you might probably need it.
Just to name a few - Sun JRE, UXTheme Patcher, Bootvis etc. |

Those folders should be gone once the updates have been applied. If they are not, maybe the installation is still in progress or it didn't get installed properly
