You can check in even late at night, but you need to inform them.
If you make reservation through booking.com for example, there is a box in the form where you can safely put your estimate time of arrival.

Just came back from Mount Moiwa, -6 celcius at the summit, felt like red ants biting your fingers. If wear gloves quite difficult to operate camera. Street car from Susukino to Inarichi Ropeway is just a nice experience.
