Would there be a problem later if i complete the whole thing in RGB then flatten it and convert it to CMYK?
shouldn't be a problem

The colors will be a little off but not really noticiable compared to when i converted with the layers intact. But will i encounter any problems when i send it to print?
when i send for printing, i normally would've saved it into JPG and PDF for printing. so usually on my CD there will be JPG and PDF and also PSD (or whatever source file)

And i think the colors got messed up when i converted it with the layers because i used lots of layer blending effects...it seems the blending effects doesn't work the same in CMYK.
normally i do my brochures in CYMK with layers and effects. no problems.
