Depends how many days in total you have for Tokyo/Kanto area. For example if you only had 3 days in Tokyo then it might make more sense not to take any day trips.

Read properly man. That website gives a list of countries for which "visa is granted automatically on your arrival into Japan." Any country not on the list, you can still get temporary visitor status but you need to apply visa from home country before travelling.

Malaysia not on the list presumably because if your passport not ICAO compliant you still need to apply visa.
