Since there are great pokemons in the existing saved game. You can download free Pokebank and purchase the 1 year pass, so that you can transfer all of it inside the Pokebank. After you have transferred, you can delete the existing one and create a new game.

When you play Pokemon games using 3ds, it is impossible to transfer or backup in the pc. Overwrite the game after you had transferred your available pokemon into the Pokebank is the only way to solve this problem. Tell me if I am wrong

Which means you need to purchase Nintendo dollar in order to acquire the Pokebank, to get the 365 days pass. I just bought it online last month.

Yeah the pokemon in the pokebank still exist, even you had deleted the saved file. However, the pokemon in the pokebank can only be accessed after you had restart your game and get your pokedex in the early part of the story.

Just try to restart your game, and play it until you had received the pokedex. You saved it and opened up your pokebank, only then you can access into your pokebank which you had put your pokemon into it when you were playing your previous deleted game.

Confirmed by myself last month.
