Do note that Mobile Substrate have been updated and named as Cydia Substrate.
There is the issue regarding Cydia Substrate where your phone will boot in 2-3 minutes depending on the tweaks you install on your phone. Just be patient.

i've read the first page and the guide but there's no clear answer to my questions, pardon if it's mentioned before, following are my questions:

1. can i back up to iTunes after jailbreaking? if so what is backed up? the non-jailbroken stuff? what will be restored when i do a clean wipe and restore?

2. if the above only backs up the non-jailbroken stuff, is there a way to back up all the jailbreak stuff and restore it when there's a new iOS update that can be jailbroken?
