I think Malaysian can't stay more than 90 days without a visa.
If you really want to stay with a visa, you can get student visa.
You can apply for D-4 pass if you enroll to Korean language class in Korea.
There is evening class if you can't go to class in the morning or afternoon.
If you don't want to spend money and time on going for Korean class, the best way is to fly in and out every 90 days.
As for Alien Registration Card, it is like the IC for foreigners, I think you need to have a visa or authorization letter to apply for it. Doesn't make sense for Korea to issue ARC to anyone who wants to stay there longer without visa.
Better check with the company who sponsor you for the program and Korea embassy in Malaysia.
I believe they should have thought about the visa problem before offering the program to foreigners who don't have visa.
