It's easy just located a member of team flare, she is just next to the cafe.

My way of finding is very easy since my Salamence learns Fly before I got my HM I fly there and there was team flare lol

done catching Zygarde ... next is Mewtwo

and another legendary = Articuno or Zapdos or M something lol

u have to track him for like 11 times (in battle and he fled)
then he will automatically fly to sea's den
after that u can go there n fight him
the process is a real pain
u will frustrated lol
