most likely something is messed up at your data partition. This is what i did when it happened to mine (months ago, when i first got the N4)
1. do a nandroid first (CWM works best for recovering via Titanium backup, later on).
2. then try wiping /system and /data (not sdcard) and then reflash the ROM.
3. install Titanium backup and use the restore from nandroid backup option, select your apps that you want to restore.
if you are really afraid of losing your data, you can go into recovery mode and then do an adb pull on your whole /sdcard directory before attempting step 2.
finally, stick with a close to stock kernel, or change f sync to always on, and dynamic f sync off.

Try flash the ROM again? I believe whatsapp can survive since a backup is made in the storage (Whatsapp folder) unless you messed with it before.
I suggest you to make titanium backup runs on schedule once every 3 days (or so) then even if you lose any data, it won't be > 3 days old.
thanks. in the end i just restore my nandroid backup, lucky thing is only a week old.. wanna ask. is there any app that allow me to do a full nandroid backup just like in TWRP, but let me do from an app instead of everytime having to boot in TWRP?
