The casing I'm using now is Cooler Master Elite 431 Plus, I want to do this because the top 120mm dosen't fit my 120mm radiator properly. So I wanted to put the radiator on top instead and having 2 fans running inside the case. Now I have to temperory put the radiator on the middle in between 2 120mm panel blocking some air.
Here is how it looks like.

As you can see Cooler Master Decided to make the case slightly higher. ._."
What I planning to do is like the following cuttings.

*Yellow Coloured area are cut off*

Cut off the mesh parts, and make a small square box on the side of left 120mm box(near to rear). The small box is for letting the tube to go through into the case.

So my question is this, how should I proceed with this? Buy or lend a dremel to cut the mesh out? If so, what about the small part(box for tubings) on the left? How should I cut that?

Last question is, now after the hole has been cut, should I need to make the mesh to put in between the radiator and fan?

My final set up would be something like this(From Side View)

The purple coloured would be self cut out mesh using those filters. Or going without those are better.
Pardon my drawing skills
