They established way back in the Arlong Arc why Luffy is the Captain, and Luffy thought long and hard about abandoning Merry. This wasn't something he took lightly, and Usopp made such a fuss and completely blew Luffy off. It's enxcusable of Usopp to lose faith in his captain, or even more importantly, his best friend.
