This suddenly came into my mind.

Cronus's Reset is like hardware reset, where you hold the certain button for 10 seconds to factory reset the setting back to original system setting.

What he planned and did was factory setting, Hyper Muteki was the anomaly causing the system error, so a factory reset was made doesn't mean it will affect other Rider's progress, it just removes whatever Hyper Muteki caused in the first place.
