With above statement from CIMB (for Basic Savings account), is that OK to do online deposit to make it active again? Or must go over counter?

If your account is still active and not dormant, you should be able to do online/OTC deposit or withdrawal transaction to keep the account active.
This will reset your account's active date for another 1 year or until you perform another transaction.

Maybank Savers/Saver-i Saving account is one that I known of where you can explicitly close its saving a/c online.
Usually banks will closed saving a/c with little or no balance left by charging dormant charges etc until zero balance and close the account after certain number of days.
Can refer to each bank TnC on their saving products.
