Really too bad. Why don't you try send for warranty first?
Repartitioning is only last resort if nothing else works; and I only know from what I have read as never tried before.
From ODIN, possibly repartition and flashing PDA, Phone, CSC may work (need to do all at the same time)

For my pit.bin file, just rename it to SIII.pit or something.

1. Try some other stock SMS replacement app like Handcent SMS or ChompSMS.
Disclaimer, I never tried them as I prefer stock

2. Whatsapp will download images when you view them (or if you set autodownload). If you dont want to see it in the SIII gallery - just create a .nomedia file in the directory "/storage/sdcard0/WhatsApp/Media/WhatsApp Images"

Should be Samsung USB drivers issue.
If you have Kies, run it with administrator privileges and click on the Tools->Troubleshoot connection error
- that will reinstall the Samsung USB drivers
Or download and install the Samsung USB drivers separately (also as administrator), I had this problem as well after installing some other usb devices.

FYI - symptom is explorer and/or chrome browser will hang

Go to /etc/init.d, check if the file "11extsd2internalsd" exists? And make sure you have flashed the correct zip for the format of your filesystem (fat32 or exfat). I have tested with class6 32GB sandisk mobile ultra with no issues.

Did not test with Siyah kernel before as I modded the stock kernel to support init.d. But yes, you should be using custom kernel. Do a search on the XDA thread for siyah and you will see the dev also recommend trying with sleep 10 instead of the default 5 in the "11extsd2internalsd" file.
