I think is a bit saturated and overly-sharpen for this set of photo. Just my 2 cents

Thx for comment. I use photomatrix to merge hdr photo.

Any idea how to make it become more 3D and look natural?

The 3D part is tricky - I still learning it too. It's related to composition too. I felt HeartPatrick is doing a good job that makes the photo looks 3D (my opinion only). As for natural look, how about trying tune down the sharpen? I would like to see the photo without HDR on this thread too. Anyway, great post!

I think a subtle color adjustment and sharpening will do the job.
