You are confused between them and also may have confused the IRAS officer when you use the term "GIRO" when you made your inquiries.

Just like what seantang said, previously they paid you in cheque so they have to withhold certain amount for tax purposes and also to cover their own butt just in case you just disappear someday. Using cheque means its kinda "off the book", hence the preferred method is bank in/bank transfer(which also means GIRO). With proper record and everything, it's easier for tax declaration and filling purposes.

Bear in mind, personal income tax is the matter between you and IRAS. IRAS wouldn't bother anything about what and how your employer pays you(legally speaking, of course), as long as you declare your income properly and pay them on time.
