Look at your 2 & 3 photo, it is your contractor who causing it as it hacking the place which I guess is over it acutally near to pipe around.
Is the place original have any water tap?

For sure you been ask for high price lol, as for hacking the floor and look for hole should been done by your contractor, than the plumber work to get it fix which I believe not even need a day job.

Question: What the pipe lay on the floor for 2nd photo are for? is that new pipe and allocated to behind? If yes, should you pipe lay near and follow the way instead of laying like that?

Personally it should be go more drill deeper to hide the pipes or follow the wall, as what if future you want to change all the tiles and the tiles folk didn't know, it will for sure hit your water pipes since it just lay below the tiles.
Except your contractor plan to put few inch high of cement for you...else you could imaging when you hack the tiles, the drill for sure will over short...
