You Lost one day at Flight already and Lost another Day back to Malaysia.

6 Days trip means you actually in Japan just 4 days ....plan wisely.

You can set 2 day at Tokyo , half day at Kyoto , 1 and half Day at Osaka .....back to Tokyo for another 1 day. Then Back Malaysia

Air Asia to Japan biggest weakness are arrive Haneda around 10:30Pm - 11Pm. It was so late. The Tokyo Public transport are going to stop operation. (you will miss the last train if you didn't do much homework)

How to go Tokyo City if I arrive Late?

If i buy one day or 2 day sight seeing card. How I user the card? exp, I bought on 19 mar, but wat to use on 20 Mar. Another exp is 2 days pass, it is continuosly for 2 days or can skip in between? 500yen for bus and 1200 for bus and subway. What do u think? it is worth to hav bus and sub or bus? How much the standard subway station to another cost?

will like to change USD to Yen directly in Japan rather than changing USD to MYR then only to Yen to avoid money changers in Malaysia earning twice from me.

Those are not everyday got....you have to match the event date. 

Except the Cosplay....Other 2 have to buy Ticket.....and The Ticket ain't cheap....Plus you dunno any Japanese language...go Kabuki are totally waste....
