just goto cmd, and type your Pendrive path. example F: drive
type F: Enter
F:\ > dir/ah
you will see your hidden folder

F:\ > attrib -h -r -s -a folder name
your folder is now visible

this is because your files or your folders are already affected by virus.
in my previous cases, what i did is:

1. scan the affected folder / scan the thumbdrive with antivirus
2. remove / heal / delete any virus found in the folder. DO NOT QUARANTINE.
3. after done with the scan, copy all the files and folders. DO NOT CUT.
4. create new folder in another location. such as desktop or my documents. or any location that u preferred.
5. paste all the copied files and folders.

it suppose to be OK already.

click property on the shortcut, rename it to the the default location. Transfer all your file to another place, ie your pc. Reformat the affected drive.
